I'm halfway through the choices on my conversion to carbs and I think it might make sense to replace the ignition system as well. Has anyone put a MSD system on a beta? Are there other systems that peope have experience with?

Since the FI Betas already have electronic ignition as stock, you may not realize much benefit, at least not as much as the gain going from olde skoole points ignition to electronic, and much of the "upgrade" would be redundant or involve trading six of stock parts to a half-dozen of aftermarket equivalents. However, you might still consider replacing just the ignition control module instead -- Vick Autosports sells a performance ignition module by Accel (http://www.vickauto.com/cgi-bin/store/22-1600.html) that just fits right in place of the stock module (which lives sandwiched between the coil and finned heatsink) -- the item description lists only FIAT 2L applications, but I think the module is the same as used in our Betas.
